Awesome story! I'm not as up on "Supernatural" as "Heroes" but I've seen a few episodes and read some fanfic and recaps. Plus they are the two most popular brocest fandoms they just kinda go together.
I've read other brocest crossovers with these two series; but of course, the whole "You're fucking your brother too!" thing tends to come off as a rather strange coincidence and kinda interferes with the whole fantasy by making it all seem rather silly at worst and a bit too meta at best.
You came up with an excellent solution here by making the incest an important aspect of the case itself and THE REASON for the pairs of brothers to meet. It totally works here.
I read the alternate ending and while it was quite yummy, I think you ultimately made the right choice with the "official" ending. Though I can see some foursomes in the future ... though yes, hopefully with less punching. ;) Nathan and Dean AND Peter and Sam probably have to work out some more of their issues with each other too first. The jealousy IS quite interesting primarily because neither pair is exclusive sexually. I think it's probably because it was clear from the beginning that this is more than sex and even more than what Nathan had with Heidi or Sam had with whatever the name of his dead fiancee was. I can see a future though where the four of them form some weird family that totally works for them. Perhaps too idealistic to work but this IS fantasy plus they all kinda really need it. So a family plus an occasional foursome plus Nathan/Dean and Peter/Sam as well eventually too. :D
Of course, there's a lot they *don't* know about each other. Namely, the Winchesters don't know Nathan can fly. (That worked as well btw: Nathan only flying once in the whole story and then not in front of anyone conscious. Nathan flies so rarely in the series, you almost forget he can; but that's part of Nathan's character too. Still, I imagine both Winchesters being completely shocked the first time seeing Nathan fly ... even after seeing many of the number of things Peter can do.) And the Petrellis don't know Dean has a few months before he literally has an appointment in hell.
That all said, I know you likely have no plans for a series or anything in this universe ... but one can hope, huh?
